Evidence from Digimon Frontier

Episode 01: All Aboard

When Takuya first meets Zoe, J.P and Tommy, Zoe is the only one that is nice to Takuya while J.P is rude and Tommy is quiet. Then when Zoe introduces herself Takuya stutters when he says his own name. Then when Takuya first Spirit Evolves into Agunimon, Zoe says, "He's beautiful!" Later, when he defeats Cerberumon, Zoe exclaims that he is "Molto cool!" (Dub insert)

Episode 02: Lobomon, Warrior of Light

When Takuya and Zoe go looking for J.P. and Tommy. Later, Zoe falls and grabs Takuya, pulling him with her all the way down. After landing, she scolds Takuya (in the English version, she says, "Ah, I could just kiss you!"; Takuya responds to this by blushing) before realizing she is still embracing him. In response, she screams, slaps Takuya, and shoves him.

Episode 09: Welcome to my Nightmare

Takuya jumps and grabs Zoe from under a tree that was falling after Kumamon froze it under the influence of Bakumon's "Nightmare Syndrome".

Episode 14: No Whamon

At the beginning of the episode, the Trailmon leads the group on a bumpy ride away from the evil digimon. Takuya and Koji are hanging on to the edges of the Trailmon, while the rest of the group are inside. Takuya only asks Zoe if everything was alright.

Episode 15: Beastie Girl

When Zoe and J.P. compliment each other for getting Zoe's spirit back, Takuya sounds annoyed. Also, Takuya (along with J.P.) comes to Zoe's aid when she screams after spotting a Toucanmon spying on her while she was undressing. Finally, Takuya (again, along with J.P.) pushes Zoe out when the boys, after finding out the Toucanmon stole their D-Tectors, undress. When Kazemon is fighting Calmaramon, Takuya says "Zoe, look out!"

Episode 16: The Swiss Family Digimon

Takuya and Zoe are the only ones who run to the island where the Toucanmon land on. After Zoe challenges Takuya to a race, Takuya tells the others to stay at the beach. Also, when Takuya trips over a Gomamon, Zoe turns around to see what was wrong. Also, when Zoe decides to digivolve to hold off Ranamon, Takuya (And J.P.) expresses worry. And when Kazemon is sucked into Ranamon's whirlpool Takuya and J.P. are the only ones yelling after her. Takuya is also looking into the water with a sad expression. And when Ranamon comments about how they never got to see her Beast Spirit, Takuya angrily responds with "You're toast, lady!" (Dub insert)

When Zoe digivolves to Zephyrmon, Takuya seems impressed and is the first to comment on her. Also, when Calmaramon grabs Zephyrmon with one of her tentacles, Takuya calls her a "witch". (Dub insert)

At the end of the episode, Zoe hugs Takuya (and Koji, who is irritated by this) when they congratulate her on obtaining her Beast Spirit and she leaning more on Takuya. When she hugs J.P. and Tommy, Takuya has a dreamy look on his face with a small blush.

Episode 20: From Dawn to Duskmon

When the Trailmon dumps the group just in front of the Dark Gate, Takuya helps Zoe up. Later, Zephyrmon and BurningGreymon combine their attacks, aiming at Petaldramon.

Episode 24: Alone But Never Alone

Takuya and Zoe make fun of how J.P. acts like a leader. Later, while looking for J.P., a red substance touches Zoe's behind. She hits Takuya with a brick, thinking it was still there (she quickly apologized for this). Also, Zoe falls onto Takuya coming out of a portal, with Takuya (monotonously) asking her if she was okay. She quickly withdraws, blushing, saying, "Of course I am!" (In the original Japanese version, he remarks how heavy she was, and she withdraws saying, "Hmph!") When the red substance pushes Zoe into an eyeball, Takuya and J.P. are the only ones yelling after her.

Episode 27: Stuck in Sakkakumon With You

Zoe is the only one able to contact Takuya while he is inside Sakkakumon.

Episode 28: Darkness Before the Dawn

At the beginning of the episode, Zoe says that she wants to go in there and help Takuya. She also wonders if he'll make it out. Throughout the episode Zoe expresses increasing worry for Takuya. Zoe cries and calls out Takuya's name when ShadowSeraphimon is about to finish Takuya off. Also in like every episode zoe yells "Takuya!" when he's in trouble.

Episode 37: Cherubimania

Zoe promises Takuya and Koji that if they defeat Cherubimon, she'll reward both of them with a date. When Takuya, as EmperorGreymon, falls unconscious, he dreams that he is on the proposed date with Zoe, sleeping on her lap (with Koji instead being chased by the others).

Episode 39: The Man In The Moon Is You

When they finally escape from the meteors and land on a Trailmon, Zoe is upside-down with her skirt not in place. She tells everyone not to look, and Takuya immediately blames J.P., who was next to her (even though this time he was innocent).

Episode 41: Jerks and The Beanstalk

Zoe flirts with Trailmon to take them to Beanstalk Village to save Tommy and Katsuharu's group. While J.P. is starry-eyed (or rather, his eyes were full of hearts), Takuya looks annoyed. Just as the others give up on saving Tommy and Katsuharu's group, Takuya presses onward, stating that the Digital World was their home too, and they had to defend it. Zoe is teary-eyed by his speech, and runs to him first before everyone else.

Episode 46: To Make The World Go Away

When they decide to pair off into groups, J.P. took Zoe's hands and offered to go with her, Takuya had a sad look on his face when J.P. was doing this. Also, Zoe wanted to go with Takuya instead of J.P.

When Takuya and Zoe were alone together in the library, searching, Zoe commented on how she had changed for the better after coming to the Digital World. She had also said she had previously hated everything about herself, but now felt the opposite way and liked herself. Takuya then goes on to say that he likes her too. They both begin to blush. Silence ensued for a while, but Takuya can faintly be heard muttering "I can't believe I said that," implying that he meant he may like her more than a friend. There was a bit more silence before Zoe attempted to reply. However, Takuya has already fallen asleep.

In the English Dub, when Takuya and Zoe return to the others, Bokomon says, "You know, I just hate it when I get my hopes up like that." To this, Zoe responds, "I know exactly how you feel." Although Bokomon was referring to how he had hoped Takuya and Zoe had found something useful, Zoe may have been talking about Takuya possibly liking her as more than a friend.

Episode 48: The Brothers Yin and Yang

When Patamon and his friends return Takuya and Koji to the others, Zoe calls out Takuya's name and Kouichi calls out Koji's. It seems that Zoe and Kouichi are calling out to who is important to them. Later in the episode, when facing Lucemon, Lucemon attacks Zoe and Tommy (in the forms of Kazemon and Kumamon). Takuya (in the form of Agunimon) seems very surprised, horrified and angered. He, along with J.P. in the form of Beetlemon, attacks Lucemon next, possibly because Lucemon had attacked Zoe.

Speculation

It seems that Takuya has somewhat of a crush on Zoe seeing as she is the only female in the series. It can also be concluded that Zoe has some feelings for Takuya as well, however we don't know if they pursued a relationship since in the epilogue no indication was given but it looks like both of them see eachover as more than just friends.
